An augmented reality Android (and iPhone) game.
You encounter wild Pokémon by moving around IRL.
You encounter different kinds of Pokémon depending on the time and where you are. Google Maps can determine the landscape type (forest/mountains/water/roads) so this could actually work.
You encounter stronger Pokémon and more kinds of Pokémon the stronger your Pokémon get.
Encounter rate is calculated not only by distance traveled but also by time (so driving around in a car all day won't give any big advantages over walking).
Legendaries can be found only at certain special secret places, and are limited to one legendary at a time per player. Once a legendary has been caught on an account, you can not catch it again on that account.
You can only heal near hospitals or doctors and buy Poké balls and items near stores (different kinds of items at different kinds of stores, e.g. pharmacies, hardware stores, convenience stores). This can also all be determined automatically with Google Maps (or if not Google Maps, Foursquare).
Passing by other trainers that are within your 'level range' results in a push notification and then you can decide to challenge them or not. If you get challenged you must battle, and you have to respond within the hour. When someone accepts your challenge you also have an hour to respond, as if they challenged you (and so on). If anyone doesn't respond within an hour, a 'ghost battle' starts automatically.
In trainer battles all Pokémon start with full HP and PP, which return to their original values after the battle.
You can add friends to your friend list so you won't keep getting notifications when you're near them.
After losing 10 battles with people who aren't on your friend list, you have to go to a hospital or doctor before you can continue playing.
Steep experience curve so it takes years to get a Pokémon to level 100.

It may be viable for Google Glass, if it ever comes out. And it would have to involve a more specialized hardware to be able to read what the mind says so you don't have to have people awkwardly mutter "Pikachu, Thunderbolt!" in the middle of the streets.

why pokemon though, the IP needs to fucking die. need a new game with deeper mechanics to support your ideas, plus a new art style would be nice.

Shit, I know this isn't going to happen but imagine if you'd be able to trade your trainer coins for food and a place to sleep and whatever in participating businesses. Then you'd actually be able to travel the world on a Pokémon journey and make a profit out of it.

Imonna ride around on my motorcycle challenging children to battles with my Poison type Pokémon.
