small update on this, google has determined that there is no malware on mirror2.cheatengine.org nor mirror3.cheatengine.org (it even sent a message that no malware was found)
It has left the download for cheatengine64.exe on mirror1.cheatengine.org still as potential malicious though(and no reply, but it's done processing the request), while it's the same file as on 2 and 3
and cheatengine.org is flagged because it links to the download on mirror1.cheatengine.org AND mirror2.cheatengine.org (yup...)
Sooo, expect a giant warning on the whole domain in a few days again
edit: right after this post, refreshing the webmaster tools, it looks like everything is clear now(, which is probably a bug on their side)
edit2: google must be using some kind of disconnected cache (it's basically a gamble what page you get on refresh)
edit3: half a day later and all subdomains are flagged again (mirror2.cheatengine.org this time)
edit4: the mentioning of the download for mirror2 is gone now, but the whole domain is still flagged...
it's like talking to a 10 year old holding a nuke that thinks CE is a virus because their AV told them so...
edit5: about 18 hours later after the domain was carpet blocked, it's accessible again. Yeeeh. Let's see how long it takes before that one google employee that hates cheatengine.org starts his shift
