Sure, there are lots of things
You can for example use speedhack to do speedruns of some games. And since opponents are faster as well it becomes a real test of your skills (try to dodge a rocket comming at you twice the normal speed)
Other things are setting health to only 1 hp, so if you get hit once, or make a bad fall, you're dead. And combine that with an injection that deletes your savegame and chardata
Also, it seems cheat engine is very often used in custom challenge runs in Binding of Isaac
And other things cheat engine can do is render an ingame menu or other 2d objects. I have seen one example in borderlands 2 where someone added an compass pointing to special objectives. (I myself don't like compasses that point to objectives, but if game makers often add it to games, i assume a lot of people do like that)
And if you don't care about gameplay but only story (like me with the latest van helsing game) and you don't want to watch someone's playthrough on youtube, then cheat engine comes in use as well. Just make yourself invulnerable and anyone you point at dies instantly
Another example would be the new Rise Of The Triad. I would have rage quit that game on episode 2 level 2 section bouncy castle if I didn't have a fly cheat (collision bugs and weird air movement is bad there)

I'd further elaborate on the point of enjoying story, but (occasionally) being indifferent to gameplay; that is to say, both concepts are inherently subjective in the sense that what one person enjoys as far as gameplay is not what another person would enjoy, and likewise for story elements. I love story driven RPGs, but I occasionally find some of the gameplay elements that developers choose to include a little annoying, so I can use Cheat Engine to smooth the edges around what I do not enjoy; and if I want to heighten some aspects of what I do enjoy, Cheat Engine generally provides a mechanism to do that as well.
In the context of developers, I write code, and occasionally some of it is used in gaming products - so, I not only understand but can empathize with the concern of "developers spend time to create fun and dynamic gameplay mechanisms and you piss all over them by cheating"; first, no. No, because I pay money for a product and nowhere is there any agreement about how I enjoy that product, that is totally my decisions. If I decide to "ruin it" (as others might accuse) by using various memory editors, that is only the judgement of the peanut gallery and totally irrelevant as to what I do and do not enjoy.
If you want to get into the realm of cracked games and things like that, that is a whole other discussion. But if I pay my money for a product, I'll use it however I want and no one can tell me different (save it being a shotgun or something like that).
I could go on but ... I won't.

Remove unit limits in RTS games. I hate those limits.
Just one of the many things that I often do to customize a game. But there are other, fun options too, like flying, accessing to unavailable areas, play unplayable characters, etc.

-The game doesn't even start on windows 7 and the developer won't publish a patch because they went bankrupt. I fixed that with cheat engine (no, not the bankruptcy).
-And then when you can finally play it, difficulty is through the roof and stat bonuses per level (it's a turn-based strategy+rpg game) are insignificant, when they even exist. I gave up on the fourth mission, completely rewrote the leveling system with cheat engine, then started a new campaign and ENJOYED IT this time, until the end (I had to fix another bug there).
Another example you could take is Mortal Kombat 9 (the latest MK installment as of 2013). It's a beat'em all and there are fighters that are not normally usable but I made them available. Turns out the fighter I like best is one of those extra characters.
Sometimes I make games less tedious by fixing ergonomical details like missing hotkeys to select units in an RTS (Madou Koukaku, that one is a "really good game" is you ask the japs) or menus that you don't want to fill each time you do a frequent task.
So my answer to your question is: yes!
...A more generic answer is: if someone makes a cheat table for a "really good game" it means he thinks this game is better/more fun for himself or someone else with one or several options that are in this table.
