Yes you will most likely lose all of the apps if you did not use iTunes to put those apps on there. No, it will not update the phones firmware.
Thus far this thread seems to be full of repliers that have no clue what they're talking about. I have an iPhone, and I update my music and apps regularly while still being on an old firmware version.

If you update Installous and the AppSync, then iTunes won't remove your applications. And no, you won't be forced to update, they give you a message asking if you want to upgrade to the latest firmware, which you can always just deny, and go on with your day.

Someone said that it automatically updated, so I'm saying that it doesn't. I am fully aware of OP's question, but I do not have an answer for it.
