To answer the question, you get to choose. Then talk to steven at sliphco for a 3rd gen starter. I have all 3 starters for second gen thanx to pokesav, but I will never use them.

Do you need Kyogre and Groudon to be from HG and SS, or can they be from emerald and such to get a Rayquaza from HG/SS

You catch kyoger or groudon depending on HG or SS. You then get traded the one you do not have, and you can catch rayquaza. They really out did them selves on this game.
