it should stay up if its a full screen game then some things just exit out when you use a full screen option, so look for a way to take off full screen.
if its a flash game like AQ,MQ,DF then i dont know what to do

Go into the settings for CE and set a hotkey on:
Popup/hide cheat engine

Then you can make it popup.

I agree with wiccaan some people put their own viruses into WPE pro because WPE shows up as a virus on most virus scanners and people blow the warning off be careful where you download from.
