I'm not really sure what your problem is. If you want to trace 3500 instructions, put in 3500 for the "maximal trace count" box. It'll get the next 3500 run instructions. If you see significantly less instructions than 3500, then that's because some of them are hidden in calls. Expand the call by clicking on the plus at the left of them, or just right click in the window and select "Expand All".
If you don't want it to dive into the calls, then select the "Step over instead of single step" option. That'll still run the calls, but it won't get the instructions that are run in the calls.
If it's stopping prematurely, then make sure the "Stop condition" is completely blank.

There is a file 'donottrace.txt' in ce directory, with text:

It is probably related (I had not tried).
If it is, may be keeping/creating some profile/setting-file-like donottrace.txt and (delete original donottrace.txt and) copy the setting file to donottrace.txt. _________________
