Not sure if this is the right place but I haven't seen anything on Google or these threads about this. May have missed it since I'm trying to get to bed.
I had CE 6.6 installed and I played the Ghost Recon Wildlands beta and never had any issue with the game starting. However, now with the release build of it, starting GRW gives a message telling you to close Cheat Engine, by name. I did not have .exe process selected in CE. I did not even have CE open at all. There was no process related to, controlled by or otherwise influenced by CE. I even tried changing debugger and memory map options just to see if it would make a difference. Only uninstalling CE allowed the game to start.
Most cheat detection only cares if you actively try to cheat, not whether you have a program that could potentially do so installed, from my experience. If there is a way to play GRW with CE installed, I'd be interested in how.
tl;dr - You will probably need to uninstall CE to play GRW because Ubisoft says so.
Edit: beta played through Steam, release is through Uplay, fwiw.
