How does CE pause the program being scanned? Apparently I fail at finding it in the source code. =\

It suspends the main thread in the process which in turn literally pauses the process.

You can do the same using SuspendThread:

There are also kernel level methods of doing similar.

NtSuspendProcess is pretty easy to use.
But yes, if it's not available like on windows9x then suspend all the threads and resume when done
