yes, it's pretty safe, it lets you do whatever you want, so if you tell it to mess up, it'll mess up

Remember that a lot of people have used Cheat Engine and if it exhibited any sneaky behavior someone would notice and would bring it to the public's attention.

Well, thats beside the point when the source code is on the forums.
If you dont trust it then compile your own source.
