I assume it works the same way as the flash game, you shoot one then the other.
Works, but a terrible handicap.

My cousin, who's a total retard, got it for his mac, and he couldn't get past lvl like, I don't even know, something really low, and I was like "Why can't you do it?" and he was like, "I can't figure out how to shoot the orange portal." And I was like "Oh you just right click," and he was like, "But I only have one click."

but to solve the problem, all you would have to do is to set blue/orange portal to a key on your keyboard, right?

Well you're wrong.
If you hadn't noticed, if you right click in a flash game, it brings up a right click menu.
Hence why no flash games support right clicking.
Hurrrrrrrrrdurrrrrrrrrr.
