I had Vista 64-bit but now I'm running Windows 7 32-bit some reason. My Program Files (x86) directory hasn't been erased from the installation so would it be bad for my PC if I deleted it manually because I'm using the normal Program Files now.

Dunno what you mean exactly, but if you're asking if you can just erase program files instead of regular uninstall, yes.
I prefer to hard erase the program files for a program, and delete the registry entry myself.

What I'm saying is when I had Vista 64-bit I didn't have the regular "Program Files" it was "Program Files (x86)" but now after reformatting I have "Program Files" and "Program Files (x86)". So what I need to know is would it be safe to just delete the whole "Program Files (x86)" folder because I have a new one.

Alot of times if you refromat the OS, it saves the old os and users stuff to a folder called windows.old. So you can remove what you like and delete the rest.
