I know how to make a child window using CreateWindowEx, but how exactly do you implement a message handling system for that window?

Register a new class for the window and create it with that class and set the hWnd parent to your parent window.
Or are you going for more along the lines of MDI?

| You can do it with subclassing: SetWindowLong to change the window procedure to whatever you want.
