The thirteenth amendment freed the slaves of all kinds, the Emancipation Proclamation freed slaves of "rebellious states." The Confederacy was technically not a part of the Union, so Lincoln had no authority to free slaves over there.
The thirteenth amendment was passed after Lincoln died.
