Even running a signed table when uploading doesn't seem to help, it still prompts me to sign it and then the uploaded table isn't signed. And the match shows 100% tell the game is relaunched then it shows 1%. And version independent also only shows yes after uploading but is blank after relaunch.

When it prompts to sign, do you click cancel, or do you click ok on the temptable and sign it yourself? If you click cancel, it's going to be unsigned. (You shouldn't upload signed tables by other people, let them do it)
as for 1% that means you're looking at a wrong table uploaded by someone else or an old one by you. if it's version independent, the minimum match percentage is 80% assuming the currently opened process matches the name (e.g your metal gear solid table should be 80% when the game is currently open by CE)
When you upload the table, is the game still running and still attached by CE? Because only at the time of upload the game hash is generated, not at the time the table is saved. So if you upload the table when the game has terminated, the hash will be invalid

Ok so I was navigating to a different folder/save when prompted, if I just use the "template.ct" file it all seems to work as expected. But the game was still running when going to a different file, but I did notice it still seems to save the template CT file so it seems like it was the different CT causing the problems.
But again if I select the template CT, it signs it and still shows 100% match after relaunching and all option that where enabled show correctly.
