I just got rid of this "Windows Recovery" virus and everything seems normal, except that now my start menu items are empty. I've tried using Unhide, but that doesn't work. Anyone have a solution?

Was there a change of username? In the old install were you using BitLocker? _________________

You got a malware infection which hides all your files.
The reason you have it like that is, you have not unhide everything.
Go to All User/Programs, head into each individual folders and you should see the program icons, select it and unhide. Once finish, restart. _________________

I've looked in "C:\ProgramData\Microsoft\Windows\Start Menu\Programs" and the folders are all empty and yes, I have "Show Hidden Files/Folders" checked.

No and no.

Is it the same path as above? If so, there isn't anything to unhide.  _________________

That's the path I'm talking about, had to work on a system with the exact same problem as yours. Went to that path and saw the program shortcuts are hidden, just unhide and the problem is fix.
Try taking ownership of the folders
Check C:\Program Files (x86) and see if icons are still there
Unhide protected files
Make sure other essentials are unhide as well such as files within the Windows folder. To make it easier, just unhide everything.
Try running spybot search and destroy for additional malware scan. _________________

Look in the All User's start menu, remembering to check the hidden files/folders box in your folder view settings. _________________
