So, I have this older HP computer and I'm trying to get it running a bit faster.
It has four, 240-pin DDR2 DIMM sockets, and each one has a 1gig stick in it.
I have two, PC2-6400 2gig sticks from another computer I had laying around.
So I put those two, two gig sticks in and left two, 1gig sticks in.
(the matching ones are next to each other. 2|2|1|1)
But it's telling me that it's only running 4 gigs.
Can I not run it at 6 gigs?
I know nothing about this. If this post doesn't make sense, I'll try and clear it up.

There are a myriad of reasons that could be causing that.
Are both sets of ram the same speed and latency?
If not it won't work.
Also I think most boards lay ram out like a|c|b|d so try 2|1|2|1, if that doesn't work then nothing will.

32-bit processors can only address up to 4GB unless PAE is enabled and supported by the operating system. Even then, you're going to run into problems with AWE and the 3GB barrier on a 32-bit OS.
In short: move away from legacy gear, get a 64-bit processor and a 64-bit OS, and you'll be able to properly use anything more than 4GB.

if you have your video RAM on a high setting in your bios, this could be the cause for the loss in RAM displayed by windows.

Well. In my personal experience AMD processors likes 1-2-1-2 more than 2-2-1-1- that you have. That might be it?

The HP website says that the computer ships with 64-bit Vista, so that shouldn't be the problem unless you formatted and installed a 32-bit OS. My guess is that it's not liking the 2-2-1-1 layout you have, you should definitely try 2-1-2-1 and see how that works out for you.
