When I tried to it exported ~60 .tif layers :\ | Would exporting a TARGA file then editing it in photoshop work? That's how I make my C4D's transparent. Not sure how animation would effect it though.

You should just add an alpha channel and save as tif or png.

Making my first animated one 3D stuffz. So far, the only way I can think of having a transparent BG, is by deleting the black BG in photoshop. Frame by frame.
Pretty time consuming, is there an easier way?

save all the sequence in a folder and be sure that the sequence is the only thing in the folder then use file>import>folder as frames
(( ImageReady CS2 tested))
