Any idea why CE will sometimes malfunction and not allow for certain pop ups like value changes and other notifications to close properly when hooked to a game? Is there a setting value to fix this?

A Lua error, or something else? Depending on whether or not you click 'x' to close, or 'okay' may have a different result. Other than that, I am not sure what you are referring to.

Any attempt to close the box doesnt work. Its on things like double clicking a code to change its value, trying to close a "what accesses" box, etc. Just refuses to close no matter what button is hit.

Are you clicking 'stop' on the debugger window first or are you letting certain actions hang when trying to close?
If you are running any custom Lua scripts, you can try temporarily removing them from your auto-run folder and restarting CE to see if that fixes it.
I have not experienced the same problems with CE that you have described. The only time I have any issues with closing windows is when CE freezes up for some oddball reason and I have to terminate process, or, when the Lua error window keeps popping up.

No lua scripts are running and the debugger isnt doing anything half the time it happens. It has happened in multiple CE versions so far. Only thing in the autorun are the defaults. It only seems to happen on select few games. Currently its happening on Dead Rising 4

you sure the debugger is doing nothing ?
Try going to settings->debugger options and check "Wait for gui updates"
besides that no idea

So far that seems to help but i'll keep playing and find out. Seems to be only select games that this happens.
